Update exec example to use run.php

Lucas Werkmeister (WMDE) requested to merge lucaswerkmeister-wmde-maint into main

Running maintenance scripts directly is deprecated.

Note that I didn’t update the code that actually runs update.php during installation in install.go, because that looks like it might break the update.php detection that was added to MwddSettings.php for T283417; given that I don’t even use mw cli myself, I don’t feel like I should be the one to figure out how to make that work. But updating the documentation output feels safe enough :)
